Official port information
The Estonian Transport Administration maintains the State Port Register with ports and related documents, providing port/service information for voyage planning. It distinguishes ports providing general port services from small-craft harbours. Registration does not establish entry-clearance capability.

Port lookup
The Transport Administration's State Port Register supplies port and service details and distinguishes general-service ports from small-craft harbours. Use it for port information; it is not a yacht border-clearance port list. Before arrival, confirm international-yacht acceptance and formalities with the particular port and border authorities.

Pre-arrival security information
Transport Administration guidance requires vessels subject to the International Ship and Port Facility Security Code (ISPS Code) entering Estonian ports to submit security information through the Electronic Maritime Information System, normally at least 24 hours ahead. For shorter voyages, submit on leaving the previous port; if the call is decided or changed underway, submit as soon as possible after that decision/change. This applies to ISPS vessels and must not be extended to all pleasure craft.

Stay eligibility is determined by the Police and Border Guard Board; a marina contract does not replace personal permission.
Important 2026 update | European Entry/Exit System (EES): Since April 10, 2026, EES has been fully operational at the external border crossings of the 29 participating countries. Eligible non-EU short-stay travellers may need to register passport details, facial images/fingerprints and entry/exit times. Exemptions apply; applicability cannot be determined solely by the vessel's flag. Private yachts must confirm processing arrangements with the actual receiving border port; this does not mean every domestic port can provide clearance.
ETIAS status (November 3, 2026): The official EU website states that it is not yet operational and applications are not being accepted. It is not a travel authorisation currently required for purchase. Recheck once implementation dates are announced.

Vessel customs
Vessel-document reminder: prepare registration/flag documents, proof of ownership or the owner's authorisation, insurance, previous-port clearance and an inventory of goods aboard. Ask Estonian customs whether temporary admission, leaving the vessel, repairs, crew changes, sale or conversion to commercial use require additional formalities. No duty-free period or guarantee conditions applicable to all foreign vessels have been verified. A mooring permit must not be treated as customs release.
EU vessel Temporary Admission (separate from personal permitted stays): Qualifying private yachts registered outside the EU and used mainly by eligible residents outside the EU can normally be used temporarily within the EU customs territory for 18 months, with customs duty/import VAT temporarily relieved. Taxes may become due if conditions are not met, the vessel is used commercially or it is not re-exported on time. This is not an 18-month personal visa.

Travellers entering Estonia from outside the EU normally may not bring meat, meat products, milk or dairy. Strict quantity limits or exceptions apply to some foods. Plants and plant products from outside the EU are not unrestricted either: many fresh fruits, vegetables, plants and seeds must meet plant-health requirements and undergo inspection. These are passenger baggage guidelines, not complete procedures for onboard food, vessel supplies or yacht quarantine declarations. Confirm with the Estonian Agriculture and Food Board.

On arrival from outside the EU, declare restricted/prohibited goods and goods above duty-free allowances under customs rules. Firearms, ammunition and CITES-protected animal/plant products may need prior permission or certificates. This is general traveller/import guidance, not a yacht-specific list. Confirm each item with customs.

Port of Tallinn's Port Rules effective April 25, 2026 apply to its harbours, including Old City Harbour, Muuga, Paldiski South and Saaremaa, and must not be extended directly to other Estonian ports. The master or agent must register arrivals/departures through vessel traffic services and submit documents in EMDE, the Electronic Maritime Information System. Required arrival/departure papers include a properly completed general declaration and crew list; first calls also require an International Tonnage Certificate or recognised tonnage evidence. State inspection staff are not permanently based at port border posts; checks are arranged on request. After arrival, no one may disembark and no cargo or goods may be landed before border/customs officers arrive, and boarding requires border permission. Depart promptly after outward border/customs formalities. If particularly dangerous infectious disease risks arise aboard, notify port vessel traffic services and EMDE and follow health authority instructions. Confirm applicability and reporting deadlines by pleasure-craft category and route with the relevant port, border authorities and customs. Do not use this summary alone to complete formalities.

Estonian port and berth fees follow each port's tariff, not a nationwide customs departure fee. For example, Dirhami's yacht tariff effective May 1, 2026 charges per 24 hours by length: under 6 m €17; 6–9.9 m €30; 10–14.99 m €35; 15–18 m €50; and over 18 m €4 per metre. Prices include 24% VAT and listed basic services. These are Dirhami mooring charges, not clearance fees. Estonian port rules also require small craft bound for third countries to complete border/customs formalities at the nearest international checkpoint before leaving territorial waters. Ask the destination port separately about current berth charges and departure arrangements.
